Day 1 (10:00-18:00):

Introduction to PERL scripting.
Emerson:
Introduzione ai comandi UNIX
Programmazione procedurale ed ad oggetti.
Calogero:
Basic PERL syntactic rules. Variables, arrays, hashes. Split command. Logical operators. 
If, elsif, else commands. While command.
File handle, opening/closing files.
Exercises:  Extracting geneontology from LL_tmpl files and NetAffx.
Creating a file to be used as input by CLUTO
Day 2 (10:00-18:00):
Calogero:
For command. Foreach command 
Pattern matching.
Push, shift, unshift, pop, splice commands
System command.
Exercises: 
Associating acc numbers to LL id via UniGene
Parsing data related to hortologous genes
(homol_seq_pairs.gz)
 

 

Day 3 (10:00-18:00):
Emerson:
Subroutines. References.
Calogero:
Writing a simple robots.
Exercises: Writing a robot to extract SAGE tags related to specific genes.
Writing a robot to quering Genecards
Day 4 (10:00-18:00):
Emerson:
Basic unix and vi commands.
Exercises: 
Extracting a set of upstream region related to a set of  coregulated genes identified in microarray experiments.
Parsing results generated by Molina
Day 5 (10:00-15:00):
Calogero:
Running blast locally.
Exercises: Accessing to a linux enviroment via ssh. Blasting and parsing results using perl.
